The study of biodiversity spans many disciplines and includes data pertaining to species distributions and abundances, genetic sequences, trait measurements, and ecological niches, complemented by information on collection and measurement protocols. A review of the current landscape of metadata standards and ontologies in biodiversity science suggests that existing standards such as the Darwin Core terminology are inadequate for describing biodiversity data in a semantically meaningful and computationally useful way. Existing ontologies, such as the Gene Ontology and others in the Open (...) Biological and Biomedical Ontologies (OBO) Foundry library, provide a semantic structure but lack many of the necessary terms to describe biodiversity data in all its dimensions. In this paper, we describe the motivation for and ongoing development of a new Biological Collections Ontology, the Environment Ontology, and the Population and Community Ontology. These ontologies share the aim of improving data aggregation and integration across the biodiversity domain and can be used to describe physical samples and sampling processes (for example, collection, extraction, and preservation techniques), as well as biodiversity observations that involve no physical sampling. Together they encompass studies of: 1) individual organisms, including voucher specimens from ecological studies and museum specimens, 2) bulk or environmental samples (e.g., gut contents, soil, water) that include DNA, other molecules, and potentially many organisms, especially microbes, and 3) survey-based ecological observations. We discuss how these ontologies can be applied to biodiversity use cases that span genetic, organismal, and ecosystem levels of organization. We argue that if adopted as a standard and rigorously applied and enriched by the biodiversity community, these ontologies would significantly reduce barriers to data discovery, integration, and exchange among biodiversity resources and researchers. The Plant Ontology (PO) (http://www.plantontology.org) (Jaiswal et al., 2005; Avraham et al., 2008) was designed to facilitate cross-database querying and to foster consistent use of plant-specific terminology in annotation. As new data are generated from the ever-expanding list of plant genome projects, the need for a consistent, cross-taxon vocabulary has grown. To meet this need, the PO is being expanded to represent all plants. This is the first ontology designed to encompass anatomical structures as well as growth and developmental stages (...) across such a broad taxonomic range. While other ontologies such as the Gene Ontology (GO) (The Gene Ontology Consortium, 2010) or Cell Type Ontology (CL) (Bard et al., 2005) cover all living organisms, they are confined to structures at the cellular level and below. The diversity of growth forms and life histories within plants presents a challenge, but also provides unique opportunities to study developmental and evolutionary homology across organisms. Biological ontologies are used to organize, curate, and interpret the vast quantities of data arising from biological experiments. While this works well when using a single ontology, integrating multiple ontologies can be problematic, as they are developed independently, which can lead to incompatibilities. The Open Biological and Biomedical Ontologies Foundry was created to address this by facilitating the development, harmonization, application, and sharing of ontologies, guided by a set of overarching principles. One challenge in reaching these goals was that the (...) OBO principles were not originally encoded in a precise fashion, and interpretation was subjective. Here we show how we have addressed this by formally encoding the OBO principles as operational rules and implementing a suite of automated validation checks and a dashboard for objectively evaluating each ontology’s compliance with each principle. This entailed a substantial effort to curate metadata across all ontologies and to coordinate with individual stakeholders. We have applied these checks across the full OBO suite of ontologies, revealing areas where individual ontologies require changes to conform to our principles. Our work demonstrates how a sizable federated community can be organized and evaluated on objective criteria that help improve overall quality and interoperability, which is vital for the sustenance of the OBO project and towards the overall goals of making data FAIR. Knowledge of human uses of animals is an important, but understudied, aspect of how humans treat animals. We developed a measure of one kind of knowledge of human uses of animals – knowledge of factory farming. Studies 1 (N = 270) and 2 (N = 270) tested an initial battery of objective, true or false statements about factory farming using Item Response Theory. Studies 3 (N = 241) and 4 (N = 278) provided evidence that responses to a 10-item Knowledge (...) of Factory Farming Scale predicted a reduction in consumption of animal products (rs = −.17- −.27) and approval of political actions aimed at factory farming (rs = .2 – .24). Path models from Studies 3 and 4 suggested that different kinds of knowledge uniquely predicted different outcomes. The Knowledge of Factory Farming scale was a unique predictor of approval of political actions concerning factory farmed animals but not animal consumption. Knowledge of Animals Used as Food predicted animal consumption but not political actions concerning farmed animals. These results highlight that different kinds of knowledge can be relevant for different animal related outcomes. (shrink)

Process philosophy is said by some to be the future of American philosophy. This collection of essays, ranging from studies of Whitehead to Camus and Sir Muhammad Iqbal, extends the discussion far beyond the boundaries of North America. Several of the essays are of a more systematic character. Donald Hanks analyzes the category of process as a pre-conceptual principle used to organize experience into an intelligible pattern. Andrew Reck provides an analysis of the meaning and justification of what he considers (...) to be the ten ideas or categories requisite for a system of process philosophy. Charles Schmidtke argues that process philosophy faces a fundamental decision regarding whether the character of reality as process is given as an ultimate datum or whether process philosophy structures reality in accordance with the characteristic of creative becoming. Other essays in the volume are concerned with the concept of process in the work of a variety of philosophers, some of whom are less directly in the process tradition. Ramona Cormier analyzes the relationship of the process of experience to its unchanging aspect in connection with Camus’ concern for the meaningfulness of life and the limitations of rational inquiry. Bertrand P. Helm provides a study of James’ concept of time and Patrick S. Madigan a study of the concept of space in Leibniz and Whitehead. Whitehead’s understanding of the interaction of things provides the basis for R. Kirby Godsey’s study of the categories of substance and relation in Whitehead, and Robert C. Whittemore provides an introduction to the process philosophy of Sir Muhammad Iqbal, the little known poet-philosopher and sometime student of James Ward. The classical analysis of relevance in probabilistic terms does not fit legal, moral or conversational relevance, and, though analysis in terms of a psychological model may fit conversational relevance, it certainly does not fit legal, moral or evidential relevance. It is important to notice here that some sentences are ambiguous between conversational and non-conversational relevance. But, if and only ifR is relevant to a questionQ, R is a reason, though not necessarily a complete or conclusive reason, for accepting or rejecting (...) something as an answer toQ. Reasons of this kind are governed by appropriate covering laws or principled probabilities and a number of questions thus arise about the relationship between relevance and certain formal-logical properties. In this essay we discuss a class of apparently metaphorical idioms, exemplified by “fine as frog's hair,” that do not afford any obvious interpretation, and appear to have originated, at least in part, in language play. We review recent trends in both play theory and metaphor theory, and show that a playful approach to language is often an important element in the use and understanding of metaphors (and idioms generally), even when metaphors can be readily interpreted by means of a (...) vehicle-to-topic mapping. Based on this evidence we call for a more deliberate inclusion of language play in metaphor theory and analysis. (shrink)

What is the identity of the best regime in Aristotle's Politics? Although there are a few references to the best regime in Book III, the obvious answer is the regime discussed in Books VII and VIII. Aristotle calls it the best regime on numerous occasions and discusses it at great length. Yet, this is not the complete answer. In Book IV Aristotle makes certain curious remarks on the best regime that, on examination, do not fit the best regime of Books (...) VII and VIII. They lead, instead, to the discovery of a systematic, though quiet, teaching on a very different best regime in Book III. The Politics actually contains a complicated yet coherent teaching on two best regimes. Grasping this teaching is key to arriving at a proper understanding of the distinctive character of Aristotle's political thought. (shrink)

Many apparently complex mechanisms in biology, especially in embryology and molecular biology, can be explained easily by reasoning at the level of the “efficient cause” of the observed phenomenology: the mechanism can then be explained by a simple geometrical argument or a variational principle, leading to the solution of an optimization problem, for example, via the co-existence of a minimization and a maximization problem . Passing from a microscopic level to the macroscopic level often involves an averaging effect that gives (...) birth to a global functional feature . We will illustrate these general principles by building in four different domains of application “a minima” models and showing the main properties of their solutions: extraction of a minimal RNA structure functioning as the first “peptidic machine,” a kind of ancestral ribosome; study of a genetic regulatory network of Drosophila centred on Engrailed gene and expressing successively two genes inside a limit cycle; study of a genetic network regulating neural activity and proliferation in mammals; and study of a simple geometric model of epiboly in zebrafish. Devant des enjeux économiques et écologiques majeurs, les sociétés comme le Québec font face aujourd’hui à une exigence forte de transition écolo­gique de leurs structures économiques et énergétiques. Parmi l’ensemble des ques­tions d’ordre pratique soulevées par cette transition, celle qui a trait à son financement est l’une des plus épineuses. Dans le contexte actuel, où les finances publiques sont exsangues et où les fonctions économiques de l’État sont en redé­finition, des innovations permettant de mobiliser l’épargne capitalisée dans les fonds privés (...) seront vraisemblablement appelées à contribuer à la transition qui s’amorce. Ces innovations, qui peuvent tirer profit des apports de la finance res­ponsable, sont basées sur un élargissement de l’horizon d’investissement, tant sur la durée que sur le processus d’analyse des choix de placement. Cet élargissement des perspectives permet aux épargnants et aux gestionnaires de fonds de reconsi­dérer les externalités importantes d’un modèle de croissance à haute intensité carbonique et de soutenir la transition écologique.
